I'm running a Craftbukkit server (island-SMP go!), and it's dead easy, really. Obviously it limits you to server-side, Bukkit-based mods, but that's a fairly large ecosystem, and the handful I've used have been more or less plug-n-play and seem to get along nicely. They also don't support pre-releases, if that's a concern (although who knows what will happen to those with Minecraft 1.0 coming out.)
Not sure it would be worth it as a private server just for yourself, though - most of the mods seem to have a strong multiplayer focus (better chat, admin tools, economy, etc).
